If I remember correctly, it is a little box built in order to raise the toilet up above the plumbing connections. There is nothing under it except the vertical pipe. You will notice that you have a low rise toilet. We replaced all the carpeting in our Safari with vinyl flooring. Way easier to keep clean. Jim

I don't remember why the box but I did a modification that came out great in my former Excella. This was next to the toilet and not under it. After removing the carpet and cleaning it off I put matching oak veneer over the entire thing and trimmed. Looked factory done and was very happy with it.
So I am confused. I thought you were talking about the 5" shelf that protrudes from the cabinet. When I replaced the carpet I put in parquet flooring, and covered the shelf with the same. I used a piece of 90 degree molding to cover the edges and stained it to match. I am pretty sure this is a bump out for wheel wells but I didn't pull my cabinet apart to check. Some posters seem to think you are talking about a riser under the toilet, I don't have one of those so I can't help if that is what you are talking about.
We are in the same boat. We tore out the carpet and are installing "copper slate" (vinyl) tile. I would love to ditch that protrusion and replace the toilet with one that has a narrower base to make cleaning easier (and provide more elbow room!). We've looked online for replacement toilets but can't find one (yet) whose hole pattern (at the base) matches existing. Any suggestions?
I have the same rig as you, and replaced my original Thetford a few years ago. The new Thetford mounting bolts were aligned differently then the old. From a post on this forum, some where, I found that the floor flange can be unscrewed enough to get the toilet mounting holes to align most anywhere you need them. I did have to construct a "wrench" with a board and two bolts to get the flange to rotate. Search the forum. You can also adjust the flange height somewhat if you have changed the flooring height and need the toilet to seal on the foam ring.
