indents on da roof

Hi! This past fall I replaced the old roof vents with fantastic vents. When I took then out I noticed blocks of wood in between the skins....thought nothing of it, maybe the were to help reinforce the screws???? The wood was rotted so it came out, new vents went in. Yesterday I went back to work on it for the first time since winter and noticed the indent and the vulkem is all cracking out My question is, is there any way to fix the indent???

When I replaced my fan, I put a heavy piece of compressed foam to push the roof up.
