I went with the Undercover Ridgelander cover with Rhino Racks, and it's been awesome! Tracks, racks and cover all can be individually removed. I upgraded to the 90psi struts and even though its not recommended, it can still lift with bikes attached, depending on how heavy bikes and gear are I suppose. They have all sorts of add-ons for these tracks too, like a sun canopy/awning for example, which will be my next add-on. This is best pic i could find, I guess i don't have any close-ups.

MAX Modular UTILITY RACK for TONNEAU COVERS (URTC), Fits All Trucks
I have the Fold-A-Cover folding tonneau cover on my RAM 2500 and there is no room for side rails to be installed. the MAX Modular system will install under the rack mounts and allow the cover to open normally.

I agree with JMitchell in adding a hitch to the front of the truck. Makes for very easy mounting/dismounting bikes. Mine does not interfere with the front camera nor does it adversely affect the lights.

Bike carrier over truck bed
You might check out Pace Edwards Full Metal Rabbit. I is a rollup, rails with T slots. We used it with Thule equipment and liked it a lot. A bit expensive, but worth it to us.
I would post photos, I'm new at this and haven't figured that out yet.

I think your fold-up tonneau cover won't work with a bike rack installed. I use a Pace Edwards Ultra Groove retractable tonneau with Thule rack, but Yakima makes towers to fit this cover too.

For what it's worth here's what we did:
Bak Industries Roll-X Tonneau Cover
Adarac Truck Rack
Thule - Bars, Ski Rack, and Bike Racks
Superstrut 6" Powder coated lengths to act as blocks for Thule foot attachments
Amazon ordered Kayak carriers
This setup gives me the ability to switch from Bikes to Skis to Kayaks and certain combinations of each. The Adarac system mounts to the truck's stake pockets and is rock solid. We've been using this system for 5 years with no issues.

Over the past 8 years we have been using a roll up cover from Truck Covers USA with an integrated Yakima rail system. We liked the product line from Truck Covers USA as it gave options including a shallow depth tool box with minimal intrusion into the truck bed.
The Yakima rails let you mount or carry just about anything. We elected to load up 4 bicycles using Whispbars, Forklifts, and Wheelhouses on our F150 SuperCrew short bed.
When we are not traveling there are 4 detach points and the bars/mounts all come off in one piece. They fold down for easy storage on the garage wall giving us full access to the truck bed.

Our bikes weigh 50 lbs each. The Yakima rack is rated at 50 lbs. So we used four cross bars not two. This gives the bikes a very solid platform and they don't sway anymore while off road.

I have a tri-fold cover on my f150, and no rails of any sort for anything to lock into. I looked but couldn’t find a commercial solution - I would’ve probably bought it if I did as I was under the gun to come up with something before a trip.
Ended up buying a couple of fork mounts on a popular online rainforest retailer and $50 worth of steel. A couple of hours cutting and learning how to stick weld and o came up with this.
Can’t open the lid with it on and it very effectively secures what’s in the box. Took our bikes all the way from the Canadian prairies to Oregon and back with no issues.
I can take more pictures if anyone else wants to build their own..

After a lot of research a couple of years ago, I went with a USA Truck Covers rollup bed cover with an integrated Yakima rail system for my new 2017 truck. I then bought the Yakima crossbars and bike racks. It was a bit pricy, but definitely worth it. I'll post pics of you want. This system works out great for us. At the time only two companies offered the roll up cover with the rails, but there could be more offerings now.

This lifts exactly 2 ft from top of the bed to bottom of the cover. Here's a couple more pics with it open. Make sure to ask for the upgraded 90PSI struts if you get it. Otherwise you get by default 40PSI if I recall correctly, which wasn't even enough to hold cover up with my 2 bike racks and basket empty.

I recently purchased a set of crossbars for the retrax pro cover. I have Yakima bars with Yakima bike tracks that leaves the tires on. I am set up for three bikes. About three weeks after purchase I totaled out the truck but racks were not on the truck. I would be willing to sell if anyone is interested. I can be contacted at 225-603-9249

Thanks for all the feedback guys! Ended up going with the retrax cover and the Thule compatible system. The bike mounts themselves were reused from my previous vehicle!
