Rain water running through wire chase

We have decided to replace the carpet in our 25 01 Safari. There is a wire chase along the street side and water has apparently been running out of both ends of this for quite some time (under the table and under the bed) as the wood is very wet and rotted. Does anyone have any idea on where to start to look how the water is getting into this?
Another found leak area is back bedroom flooring at each back and side marker light locations. I removed covers and cleaned out much debris. Any idea on what to seal the small wire holes with? Or any other fix for this? Thanks for your time and input.
