Battery Box not fitting with reinstall

I recently ordered a new battery box from airstream and am having trouble with the re-install. It is the correct battery box for my 1988 excella and my door is the original, but the battery box and battery door do not sit flush with the airstream skin specifically on the top. (Bottom and sides are pretty flush). See picture.

1. Anyone else have a similar problem and have a solution?
2. I have a roll of calking material that I’m going to place between the skin of airstream and the door, but I’m wondering the best place for a gasket for waterproofing.

This is the box set in the hole - which doesn't sit flush and the second picture is the door not sitting flush against the top.

DO NOT SEAL the battery box!! It has to be able to vent gasses and fumes to the outside! Make sure that you have good ventilation in the battery area.

Hi, the box is not sealed at the bottom where there are two openings from the box that vent directly to the outside. I just want to seal around the top and sides to ensure that I don’t get a water leak as they are common in this area.
