clunk when brakes applied

At low speed when you initially apply the brakes there is a clunk or jolt (like you hit a freeway bump) the brakes seem to work fine and you can't feel it at high speed any ideas?

You may want to adjust the settings on your brake controller. A clunk can be a normal sound and is just the noise made when the brakes are applying

Do you "feel" anything in the steering or have a rough idea of where the noise is coming from?

Could be a loose caliper, broken pad, etc. Could also be your tag brakes, a lot depends on where the sound (bump) is coming from.

What size of locking pin do you have securing your hitch to your receiver? The reason I asked is I originally purchased a pair of locking pins to secure both my hitch and receiver tube. The hitch pin was a proper fit, but the receiver tube pin was loose and did not properly fit the hole. This caused a "clunk" noise both when accelerating and decelerating at low speeds. At higher speeds I couldn't hear it, probably because of other road noises interfering.
I purchased a larger receiver locking pin and problem solved! Check yours out for proper fit.
(PS.....this applies to trailers only........I see that you have a MoHo.......so may not apply in your case)

tag brakes seem to be working ok

Check the calipers in the rear? I found both sides on mine had broken pads and one side had a loose caliber bolt. I replaced everything, turned the rotors and about three nagging noises went away (not to mention my brakes worked again).

Also, something could be loose in your tags. They work like trailer brakes and have an electro magnet in them...seems like if one worked loose it would make a lot of noise.

If you think it's definately braking (not hitch, suspension, etc) then it's time to pull each wheel an inspect everything, check bolts,, shoes, ads, discs and drums.

we serviced the tag brakes and ended up finding a broken shock mount. we had replaced all the shocks about 5 months ago and don't know when it happened.

Good catch. I had a broken shock mount in the passenger side drive wheel when I bought the motorhome. I've heard from a few other Classic (with tag axle) owners about these failures as well. It certainly could be related to running under low air pressure in the rear.
