I had the same issue and here is the fix....
The striker bolt was not aligned prperly from the factory. I spent several hours trying t adjust the striker bolt inward to where the door would close flush. That did not seem to work and made me look more closely at what was going on. Apparently the latch on the door has two stages of locking. My lock was only in the first stage when the striker bolt was adjusted at the factory location and when I adjusted it more in, in being towards the inside of the Atlas. The fix was not intuitive as I had to move the striker bolt OUT just a little from the original location...Take a socket with a ratchet and unscrew the striker bolt to loosen, just a little, don't unscrew it all the way or the backing plate will drop and you'll have a time trying to get it back aligned....ask how I know

Once you have the striker bolt loosened move it outward, just a little and then tighten it. don't move it up or down, just a little outward. Try the door to see if the latch on the door engages to both latch settings, and the door is flush. If not repeat the loosening and adjusting out. This all worked for me.
This was not intuitive as I did not know the latch engages twice, I think it has to do with safety standards
Also, on my door there was no weatherstrip on the underside of the door. a trip to Lowes or Home Depot and a few dollars fixed that with identical weather stripping.
