Window Covers for winter?

I'm about to replace two windows in my 79 sovereign 31'. I'm trying to get it done before the real cold weather sets in. I've read that cover the airstream is a bad idea because the cover will get blown around and scratch the hell out of it. ( It's actually not polished or anything at the moment, not sure if that makes a difference ). I was however thinking of trying to cover the windows during the winter. Is this a stupid idea ? should I just leave them to the elements, or do people actually sometimes cover the windows. If so, how are they installed?

I think most of us leave them to the elements.
