1995 LY 35 diesel pusher polarity confusion

I have replaced the alternator and isolator in my 35 foot LYDP. The alternator wire was improperly connected to the isolator and burned off from heat. I removed the engine battery to begin with. When I went to replace the battery, I noticed the engine battery appears to have had a positive ground. The coach batteries are negatively grounded. How can this be? I need to know before I do something dumb.
