Let me second the shuttle service at Glacier. Be aware that there are essentially two park-operated shuttle routes, running from either end of the park to Logan Pass, where you can transfer between them. I couldn't have managed my Highline Trail hike without the shuttle. The shuttles stop at most of the popular trailheads, but not at all the viewpoints. Personally, I recommend using the shuttle when you have specific destinations (trailheads, Logan Pass visitor center, etc.) in mind, but using a personal vehicle if you want to sight see and do the entire length of Going-to-the-Sun Road.

Any thoughts on campgrounds outside of Glacier NP, maybe Kalispell?

We've stayed at the Glacier Campground a few times: an RV park just outside the park's west entrance. Rustic but nice!

We did part of the trip you are thinking about last year about two weeks after Labor Day. Think we had one day where it rained. Fortunately it was a travel day. Stayed at the campground in Banff NP. Full hookups, clean, and quiet. You really need to consider staying at the CG in Waterton NP. Lisa didn't want to go there initially but had to pry her out to stay on our schedule. We stayed at the KOA on the east side of Glacier. Nice place but I still cant get over how much it was for a full hookup. You cant take a trailer on the Going to the Sun road so you need to go around the south end of the park. (If you like trains, stop for lunch at the Izzak Walton Inn) In West Glacier we stayed at the CG in Apgar. No hookups but it was wonderful. We were in spot B96. Some friends of ours stayed at the KOA and were really happy with it.
Do not miss taking the Red bus tour up Going to the Sun Road! It is just the most incredible experience!
Yellowstone..we now avoid staying at Fishing Bridge which is the only place with full hookups. Grand Tetons... We love Colter Bay. full hookups and spacious spots. Bring plenty of leveling material. There is a little more slope on the sites than we are used to.

We highly recommend a campground in Peter Loughheed (Sp?) Provincial Park south of Canmore. 30 amp service and full hookups and great scenery. Also close to a beautiful 36-hole golf layout that goes up and down the stream on each 18 if golf is your thing. Also a fun dinner playhouse in Canmore that featured a funny show entitled "O Canada, Eh!" when we were up a few years back.
